Have you checked cap, rotor and plug wires? Checking spark at plug ends only could lead you to a mis-diagnosis if cap rotor or plug wires were bad.

Original boot may no longer be available, but I used one from a newer model civic which fit perfectly. The shift shaft seal was available through rock auto.
