I noticed it mentioned that the electrical connector's were changed in all CRXen in '86.
Does this mean that I would have problems putting the motor from an 85 si into my 86 chassis?

I believe that if you keep the 85 throttle body and distributor ( because the throttle position sensor and ignition coil plugs are different ) the rest of the plugs on the engine are the same. The plug on the injector resister box is different but it plugs into the engine harness and not the engine itself. the air temperature sensor and coolant temperature sensor may be different also but you can easily change those over to the new engine.

So, it would be just as easy to swap out the intake manifold's then?
If you swap out the intake manifold you will need a gasket. I you swap throttle bodies you will not need a gasket.

I have swapped a 86 motor into my 85 car and you dont need to change the intake mani. the only plugs that differ are the intake air temp plug and then the throttle body if you have a early build date 85 si. The wiring on the dizzy is the same but the 86-87 cars have a plug that go to the coil instead of eye hole leads that sit on a standard style coil.
To solve that use the 86-87 dizzy on that motor.
The late model 85 si's have the same TPS plug thats more oval shaped.
The early model 85 si's have a round plug that goes to the tps.
The Intake temp sensor needs to be slightly modified. Theonly thing that changed on that plug from 85-86,87 is that the plug got (re-clocked) meaning on the sensor plag area a thin piece of plastic is on it to help aline the plug on the sensor. Shave the alingment plastic off and it plugs up like a dream. I think its the same thing for the temp sensor going to the ecu. Not the one for the gauge.
The si throttle bodies dont use a gasket. They mount to a rubber like adapter on the intake mani and it mounts flushly against it and seals.
