Could easily be the sun roof. Pop the roof off and remove the receiving hidges to the front of where the glass mounts and look under them for rust, that is the most common rust problem with the Si. Both of my Si hatches have this problem.

The plan I have right now for the car that I plan to make my daily driver (with better MPG) is to treat/cut the rust as needed and to seal it just fill the area with urethane like for windshields, them press the receiving mount back into the hole. Reason for this on that car is that the left sunroof mount as rusted off the roof so my sunroof is on only mounted by the right front and the rear hinge. So the urethane will seal and hold the mount. The right mount will not remove so I have to drill the tops of the bolts off, again the urethane will help resecure the mount. Still working on a couple details... On the bottom of the plastic receiver (female) mounts there are drain holes that I don't want to seal as to prevent rust from starting on the mount that to attached to the sunroof (male side). Top idea in my head right now is to get some of those straws that come with WD-40 and such. Drill an angled hole into the bottom of the mount that intersects the existing hole(s) and insert the straw. so that is exits into the "molt" to drain out the existing drains.
While I know this is not the right way to fix it I think it will work and since no one can really see this area of the car unless you have the glass out and no wind deflector installed I can live with it as I have about given up getting the roof. Guy from MI was suppose to bring a roof to NC with him and has vanished (he's just gone, never heard from him and he has not logged into the site since his move), I paid for a rust free shell and it was sold out from under me before the agreed upon pickup date. I guess I just ain't meant to have a rust free car...
Here is a pick of that left mount:

i have found that on (at least the JDM Models) the sunroof drain tubes for the front DONT actually exit the vehicle they dump into the sills which causes most rust problems i have found, there is also some holes from the sills back into the foot wells so the water drains from the sills into the footwells.
just what i have found with my cars, i usually modify the tubes to dump out behind the fenders and the problem is solved.
but let me know if US models are the same or weather the tubes exit the car.

I have the same problem. There is no water draining from either of the front tubes. I have run a flexible wire through the tubes but they are hitting a blockage after about 30". Can you tell me where I need to look for the ends of both the front and rear drain tubes?

i've taken off my sun roof n have taken a closer look.... it seems as if its the tubes that are causing the trouble...the sun roof has no rust and is in good conditions...but i've notice that the drain leeks from the back drain holes aswell as the front drain holes.....anygreat ideas on how should i relocate the drain holes?....

just run compressed air or a piece of semi stiff flexible wire through the drain tubes they should clear up.

so you think it could be that the drains are cloged up?
