from what I can see if you leave the timing belt cover on you have clearance issues. If you leave it off its fine. I have a swap in my 87 (TB cover removed) and I have never had any problems with the stock hood or the CF one piece.

hmmm, I read that if you shim the upper motor mount, it will lower the engine and end this problem
now, I haven't done this swap yet, but I plan on doing it and have read many writeups on it, and I do remember this

i think the problem is related to how worn the mounts are... the edm has a "bulge", nut it's really not that much higher, and prolly only there in case a mount goes bad, so that it does not ruin the hood.
my 3g has a cz1 in it, and you can tell that it just barely rubs the hood. nothing serious, but enough so i have to watch out for it. i am planing to filling the mounts to take care of the problem before it happens. i have a hard time to believe that the 3g has more room then the 1g.

If you put 4 washers in, like Sonny did in the pic below, it should lower the engine 1/2" on that side.
I removed said washers as the engine sat a bit off and the nut didn't seem like it was holding enough. I did need to take a hammer and tap a very small dent into the hood webbing and all is good. JS

Well we were doing it soo late at night that we were very tired and bothered so we basically put "spacers" under the bracket that the hood latch bolts onto. This solved the problem, we moved up the latch as much as we could and also the bums.
As for lowering the engine, Im not sure if that is a wise idea in case you end up bottoming out on the oil pan and such. As soon as I get the money I am getting a ZC CF hood .
