I'm not 100% on this but since no one else has responded to you I thought I would share what I know.
The 4WD/AWD tranny mounts to the D15a2 block that came in the 4WD/AWD wagons. However, that block is unique to the wagon and is not the same as D15a2/EW blocks that came in other Civics of that time. It can also mount to the Integra D16a1 from that came in Integras in the mid to late 80's but that engine is fuel-injected so be weary if swapping to a carbed car.
From what I can remember, the 4WD/AWD transmission will mount to later D-series engines. D16Z6, D16Y8, D15A6 etc. However, these will require different mounts and/or a mount kit if you are in a 3rd gen Civic or 1st gen CRX. There are some other modifications you may have to make in regards to the transmission half-shaft, OBD diagnostics, and perhaps fuel-injection if you go this route.
As far as cutting your floor panel, I have seen an 4WD/AWD Crx on the webz somewhere before so it can be done. However you would still need the rear-differential, driveshaft, and axle and it would take a lot of work. I know that it seems cool but a 4WD Civic isn't worth all of the work as far as I'm concerned. Take it from a guy who has an 87' 4WD Civic Wagon. It's cool in that it's different and it's fun to play in the sand but it wouldn't be worth all the hassle to me to try to get it to work in another chassis than the one it came in.
Not that you asked, but if you really want a Civic and 4WD just look for an old wagon that came with it from the factory. It's not the easiest thing to find but if you look, you can find them. You would probably save money buying one in comparison to all of the work you will go through modifying and other vehicle to make it work. You would also be doing a great thing in preserving one of the more rare Hondas out there.
