I've got an 86 Civic Si that the floorboards keep filling up in. It's mainly the rear, but I notice the driver's side front is getting wet too.
I took apart the rear panels and found the drain lines for the sun roof were clogged at the back corners near the tail lights. I cleaned them out in hopes that would fix it but, it didn't. It minimized the flow of rainwater coming in but not completely. After an evening of rain (Pacific Northwest style) there is about a 1/4" of water on the floor behind the driver's seat.
Is there another set of drain lines for the sunroof or something else I don't know about? Any help is appreciated. I really need to catch this before the ECU gets soaked...again...

Check your side glass rubber seals for gaps. Many of these cars, mine included, have the rubber seal shrink up with age and allow water to come in around the rear windows. The foam around the tail lights also deteriorates with age and will let water in until you take the time to remove them and completely seal them up. Might want to pull the carpet and check for rust as well if this has been going on for a period of time.

On a CRX the Sunroof also has front drain hoses, they're smaller diameter than the rear hoses.
The front outlet "booties" are visible under the dash right at the top edge of the carpet.
There were wire clips / clamps that hold the hoses in the outlets.
To get to the front outlets on the outside, the plastic inner fenders have to be removed.
Both of my front sunroof drain outlets were completely clogged with dirt.

I wondered if there were front drain lines on the sunroof or if they merged with the rear lines. Thank you for the info. I'll check the rubber seals as well. I suspect they're tired but I don't see any traces of water coming from the windows.
